An easier way to de-stabalize footage is make your stabalized layer a 3d layer, and add a camera to the comp and parent it to the stabalized layer. Simple.

I believe you need to pre-compose the psd-snapshot with the same dimensions as the original footage first. If your project is 720×480 then your psd precomp should also be 720×480, and the psd should fit to width and height. Then paste the tracking data to the pre-comp layer. I think that’s the problem you are having.

Yes, you need to render out. But to be more efficient, render out only the sections you want to place FX on, and then bring the AE renders back into PPro when done. Use a codec like MicrosoftDV in both apps to maintain quality.

Hollywood FX wasn’t made for Pro, but there are work arounds if you want to GOOGLE it.

You can also look at your auto-saved projects and open an earlier version if something did get messed up.

Hmmm… First, how about opening one of the previous auto-save .pproj files?
In CS3, the dynamic link is only an output from AE, so your “friend” would have needed to export the PPro sequence (as an AVI let’s say) so that he could bring it into AE to work on. The “Capture Linked Comp 01/Rabih Haddad.aep” is that AE dynamic link, and it would show the resulting CC work he/you performed in AE. So your original tracks or merged-tracks should still be accesible. What footage comprises the AE project?
Also, the “Capture Linked Comp 01/Rabih Haddad.aep” should have been placed in a new sequence, and there would have been no need to delete the original sequence. Are you sure the old sequence is not hiding in the project bin somewhere?

Can you just move backwards through the history states until the dynamic link is undone?

AE all the way for the fx shots. The edit should be done in Premiere of course.

One possible solution I can think of is to use the project trimmer at the end of the edit session. (I believe that is what it’s called.) What it does is remove all unused footage and only leave trimmed portions of the original video clips. I suppose then it would be pretty simple to determine how much of a specific clip was used just looking at the properties. (Or maybe automating to a seperate timeline all the clips in question just to determine a total length.)
