Just the default apple prores setting.
The main aspect of the conversion that fixed it was getting the audio
from iphone AAC compressed to uncompressed 48khz 16-bit.sounds like your problem is different though at this point.
What if you were to export your 44.1 audio track (within premiere). as a separate audio clip
but alter it to 48 on the export then bring it back in?or convert the 44.1 in audition to 48 then import that?
Likely the “fix” you are looking for will be some kind of out of the box thinking like that. (crazy as it sounds)

I had a similar problem but it was iphone shot video that would
go out of sync.the fix was to transcode the video to prores
might try one just to see if somehow that solves it.
I still had sync issues when using adobe media encoder, but
when I tried it with apple compressor it worked and the sync was fixed. -

All of those cards are quite old and will under perform compared to the newer gpus out there.
I would get the Nvidia GTX 680 one of the above posters mentioned earlier, I have one
of those as well as Quadro 4000 cards in two other machines…the GTX is faster
and the 4GB one in particular works better than them all at 4k editing resolutions. -
We run (early 2009) 8-core MacPro 4.1’s with 32GB of RAM and Nvidia Quadro 4000 or GTX gpu’s under Mavericks.
These machines I know will be good for at least 1-2 more years of post work.
I did a :30 4k commercial this week with the latest Premiere CC 2015.02 and with
the program monitor set for 1/2 resolution it was a breeze. (storage is raid5 pci-express direct connected)I’m digging the new MacPro smokeless ashtrays but have it in mind to get them on the 2nd generation.
Some tests have shown that at this moment in time due in part to the development stage of OpenCL
that the onboard Radeon graphics use with premiere just isn’t that much faster than a beefed up MacPro 4,1 paired with a recent Nvidia gpu card.
indeed some have had actual issues with bad graphics chips hindering their workflows.For that I’ll wait for the next version of hardware and in the meantime doing just fine with what i have now.

You would have to make custom sequence presets as well.

They won’t automatically show up in AME.
load ame, choose quicktime format in the upper right.
below that choose a preset.
in the details of the preset you should be able to choose
the various flavors of prores (LT/HQ etc…) -
The rumor I read years ago was that the BBC after saying they would
adopt AME requested that.All of my clients are annoyed by the bars added and all of them
direct me to “scale to fill” even though there is a slight loss
top and bottom.They all said they’d rather have that than stretch slightly, especially
for dvd viewers on pc/mac systems which is the only time you would see the bars. -
the Avid DnxHD codec is a good go-between for import/export between platforms.
