This is normal behavior, It actually happens a lot when you create a project with a defined fps value and change it later on.
If it ain’t causing trouble you can just leave it as it is… You’re still able to change that keyframe value without changing its position in time. Or you could drag it and AE will snap it to the closest full frame.

That is a movie of a shaded rectangle spinning. Change that to a flat rectangle spinning and you’ll get what you want.

But I’ve kinda settle the matter into “why would they develop that if its exactly the same thing as pre-composing?”Because its kinda easy if you think about it:
Select the layer with hyerarchy and camera (if present), hit crtl + alt + C
deselect everything
hit crtl + n (adjust if necessary) then enter
hit crtl + v.now reference that and its done.
Think about it, you may want the layer to have a matte of its on (so, not just transformations), or as for a luma matte, it may need adjustments (so effects too? or not?), how about masks?
The options you’ll need addressed quickly add up. I’m guessing they figure it was easier to already have every option available while just pre-composing.

What do you mean by “shader”? Your first link is a footage, if you need something like that applied to a video just use the blending modes.
Is this a better example for what you want? Just with hexagons?

For an actual shader effect, to procedurally control the surfaces and interact with the video, you’ll need to either go C4D, draw you shape, place inside a cloner, and use the shader effector to control its many properties. (rotation, size, color, animation etc.) There’s a lot to explain here, you’ll need to work at it some more before we can break down any problems you’ll might have.
If you want to do that inside AE, trapcode’s Form plugin is your best bet. It will have almost the same controlling options one would get from C4D.

You don’t have to resize anything. Leave your images on default scanned values. If you have a 7016x5104px image, just make sure AE is import it as such.
Now then…you’re either taking those screen shots after you’ve precomposed things and/or zoomed in somehow, because there’s no way AE would render an image different than its pixels are. You’re not showing us the whole picture, and by that I mean what it is you’re doing inside AE before exporting. For a start that checkbox you checked to “keep resolution inside nested…” is exactly the opposite of what you want. And would only make sense if you have at least two compositions. So, whats happening within AE?

You could do in AE with plugins, but really why would you…If you’ll need to create the models in a 3d app, just render it there. Its easier to adjust lightning and shadows.

Pardom me saying but you must be missing some dumb thing.
You never said the actual resolution of the images you’re importing. DPI means nothing to after effects, so take that out of the question entirely! Work in pixels from now on…and save all your images to 72dpi.
Now, if you have any image at any resolution and you import it to a 1998×1080 pixels composition in After Effects and in a 1998×1080 canvas in photoshop. They MUST look identical at full resolution display and zoom.
If that’s not the case, You should first try with any other web image…next with your image in another machine. Come back with your results! Or please upload this possessed image so we can test how it’s doing its magic!

Import to a texture, apply to a background object. Of a foreground object if you’re saying you’ve got alpha… But you may end up having some troubles even if you’re using the standard renderer (with transparencies and aliasing). More so with Arnold I’m guessing (though I know nothing about it). Because that’s not the usual workflow, and you’ll need the renderer to have that kind of objects too (or apply it to a plane and parent it to the camera).
Once you import it as a sequence to any of the material’s channel (import the first frame, them go to the animation tab and press calculate), theres an animate preview checkbox in the Editor tab. If you check that and increase the texture’s preview size you’ll be able to work with it.
