I would razor blade the main footage and put a cross dissolve between the two. This won’t affect the footage, but would dissolve between the two sets of filters.

Make sure your stills are as LONG as you need them. If they are only 1 second in length and your keyframes have them going from one side of the window to the other– well, it’s gonna take 1 second.
If they are 5 seconds and your one side to other keyframes are at the front and back of the clip then it will take 5 seconds.
Maybe a simple oversight?

I monitor all my captures on external monitor out of deck. My DSR-11 will show TC without sending it to the FW port and onto the FCP capture.
That’s an option.

What was your comp size?
How did you render it out?
Animation Best quality?
DV?
What is actually going on? All exports from AE I do look great. I’ll bet it has something to do with your render settings.
