The stroke option in the menu bar displays a question mark when the shape has no stroke.
Add a stroke to all shapes by selecting the shape Contents in timeline then from the Add menu choose Stroke.
To add a stroke to individual groups select the individual groups and add the stroke using the same method.

You need to add a camera for the environment layer to work.

While its true that Adobe have abandoned further development of RayTracing in After Effects, I don’t agree with Dave’s characterization of the RayTraced renderer, I still used RayTraced 3D for some work.
However, C4D is far more capable.

It certainly does. If you’re suggesting its an odd choice from a usability perspective – I agree. These blue keyframe icons vanish in the darker UI.
Though I’m sure Adobe’s UI team has research and testing which indicate its a good choice.
If you want it changed you can let Adobe know you’re not happy with their colour choice.
Perhaps they could make it an Appearance preference, like the overall UI brightness.

DigiCel has a free trial download, the output is watermarked but you may be able to determine whether it renders files in one of the formats that you require.

Video which is compressed using long GOP or similar: MXF, AVCHD, etc may cause rendering problems. If any of the video is in a format that does not contain whole frames of information the frames must be reconstituted on-the-fly during render.
If that’s the case, try transcoding to a whole frame format.

Without knowing the details of your project, version of After Effects etc, its difficult to troubleshoot.
One thing that might provide a clue is to watch the render progress and see precisely what frame and process causes the issue. Then examine your project to see what files, effects, expressions are invoked at that frame. Often diagnosing render crashes involves a process of elimination.
Remove all the effects and expressions and try the render again. If it fails, its something to do with the footage or media, if not add the effects back in one-at-a-time and test the render etc.

Sure but the OP has a Retina MacBook Pro with an SDHC card slot. Which is why I did not recommend using it for an After Effects disk cache, the internal SSD is far more efficient.

Isn’t M.2 the new mSATA? So for SSD’s not SDHC?
I’m not sure this applies to SDHC cards in any way which is what the OP was asking.
