For your Quicktime, start with the Quicktime 7- 800kbps presets in Compressor, and tweak them from there.
For moving you source file to a PC, I’d experiment with the Apple ProRes decoder for Windows.

Export Current Settings (ProRes) for the PC, and encode from there.
By the way, 720×1280 is a non-standard frame size. What resolution is your source material?

Subjectively, I’ve found that compressor does a better job of encoding the video than DVDSP. The cost is a little added time to your workflow (which is very sound, btw).
If you want to try the compressor route, you should export a quicktime ‘reference’ movie from FCP, and send that to compressor. With the reference movie, your footage is not re-encoded until compressor does its work.
I’d recommend giving it a try, and deciding for yourself if the time/quality trade-off is worth it.

Have you re-installed your AJA drivers since the problem began? Sometimes that helps when things go out of whack.
Also, is your reference signal working properly?

To take a really quick and dirty screenshot on a mac, hit apple-shift-4. Your cursor will turn into a crosshair. Create a box by dragging, and the system will save it to the desktop.
While the crosshair is enabled, tap spacebar to toggle through your open windows.

Ah, there’s the rub. Connect with firewire. USB does not provide the continuous throughput needed for video ingest.

Sure can. It’s called ‘Nesting’.
Beware – it can open a can of worms, namely causing trouble with media management and archival processes.

You should convert your MP4s to DV, using Compressor.
Then use your NTSC-DV setting, and all will be well.
