When I upgrade my system in a few years (current system is new as of last year and going strong) I’ll probably opt for it, if only because I tend to buy the highest end consumer motherboards available.
By then it may make sense to have my PCIe cards in an enclosure (RED Rocket, Blackmagic Decklink) to allow me to 1) rent them and 2) swap between laptop and desktop while still having a decent system with each.
In other words, probably not jumping on it immediately.

Sounds about right, it should be XDCAM. The common workflow is to copy the full contents of the card as those additional files are metadata that some workflows take advantage of.
In Premiere go to Window > Media Browser, navigate to your footage folder and drag-n-drop from the media browser. This is the proper way to import some card-based footage like XDCAM and AVCHD. If you are coming from Final Cut, it isn’t like a log and transfer workflow.

If you really don’t like it, I suggest grabbing Neat Video https://www.neatvideo.com/
The older RED ONE camera, for as high end as it is, suffers from blue/yellow low frequency noise (splotching) and I achieved excellent results cleaning up entire projects with this plugin. It’s also CUDA accelerated internally if you have a NVidia GPU. It’s a life saver.

Is the whole folder structure from the camera’s memory card copied over? That may be the culprit.
Additional searching finds that renaming the file extension to .M2TS may help. Fingers point to a long standing bug in CS6.

In your menu, go to Window > Media Browser. Navigate to your footage and from this panel drag your media into your bin; do not use File > Import or a direct drag and drop from Windows Explorer/Mac Finder. If the audio portion is in a separate file from this video, the media browser panel is the only way to get them to import properly into Premiere.

How were you importing the footage into Premiere? An MTS file makes me think you have footage with discrete audio files to go along with it. Have you brought any of your footage in with the media browser panel? Or did you just drag and drop files into your bin?

Did you go to Edit > Remove unused before using the project manager? For other really technical reasons, I’ve found that this command does a lot of behind-the-scenes housekeeping to the structure of the Premiere project file.

Along with moving Premiere Pro onto an internal drive (or even eSATA, the USB protocols really just aren’t as responsive as you would think), you may want to check power saving settings. You may find that external drives are set to go to sleep. Try adjusting this setting under Preferences > Energy Saver. If this seems to be the issue I would see if there is a different program to control this setting with; Windows lets you set an idle time rather than just yes or no.
