You’re way over thinking this – it’s making my eyes water.
1. select all of your anamorphic footage. Right click, go to modify > interpret footage.
2. Under Pixel Aspect Ratio, select conform to, then select Anamorphic (2.0)
3. Create a 1920×1080 timeline. Know you’ll have to create a mask or fashion some way of showing the 2.39 letterboxs.
4. Edit footage normally. HD footage will lost top and bottom (production should have framed for this) while anamorphic footage will need to be right clicked and selected “scale to frame size” with some additional scaling in one direction or another. Welcome to the world of Pan and Scan. Your world is what you see in between those letter boxes, nothing more and nothing less. You’ll have to scale and crop to survive.

Premiere will save the new file locations.
If this happens in the future then type “offline” into your media bin search bar. This will display all offline project content so select all. Right click to reconnect and Premiere will be smart enough to find relinked files if you choose the main folder everything is in (it’ll drill down a reasonable number of sub-directories). It rarely fails unless the files are fundamentally different or the folder structure of your source footage is spread out all over your hard drive or is otherwise a horrendous mess.

If your computer can handle playing back/editing h.264 compressed material (any middle of the road computer from the last 2 years or so should) then sticking to your camera source footage is advised.
Converting formats never gain you anything and should be avoided until final delivery in most casual workflows.
If you take the files into Premiere and your computer doesn’t perform well then we can start talking about some intermediate workflows with ProRes or DNxHD files.

Apply effects, right click and nest your footage and then scale the new nested sequence that is created.
Alternately, if Premiere CS5 has it then go to Effects > Distort > Transform, and it’s the same set of controls as the motion layer along with a few more for skew and motion blur.

Not quite sure I understand your question. Quartz comps used as plugins need to be created in an optimized way for that usage and then adapted with a 3rd party program. None of the After Effects native plugins use Quartz (to my knowledge); I believe the general programming language for them is C++.

Do this, create a sequence in Premiere, 23.976 and add one red clip (I assume 23.976), make sure Speedgrade is 23.976, not 24, and try to conform this very simple EDL.
Speedgrade won’t deal with mixed frame rates but Resolve will… just with some major headaches. Out of range errors are usually due to these.
Post your EDL as a dropbox link or something and I’ll try to eyeball it today.

Once the EDL is loaded in Speedgrade, have you tried dragging clips from the “desktop” (thumbnail view) directly onto the red colored cuts to perform your conform? I wonder if there is some kind of conflict between clips causing it to freak out when performing a batch confom that tries to link everything at once.

Is this the same EDL you tried putting into Speedgrade? Do you have mixed framerates? Like a 29.97 clip in a 23.976 EDL?

It’s able to apply Quartz comps as After Effects filters, basically allowing you to create your own filters/effects. These would then be rendered out in After Effects as normal video, just like any other filter/effect.

The answer is no. Video lanes should be treated as individual layers – Overlapping video is a single layer will for one to be dominant. The only semi-exception are video transitions which will pull from both clips as they fade into each other.
If you need to overlap video, simply put it in the second, or further, track.
