Try rendering to qt jpeg or simply to mpeg-2 (which newer versions of Adobe really like, FCP, less so)

Does it look good playing with Quicktime or VLC?
Can you be a little more specific as to the type of “horribleness”?

MKV is a lossy type of MPEG-2 as far as I know.
But you would have to “open” the frames anyhow to do anything with them. You would be served well with converting to Quicktime Animation or Photo-JPEG.

Are you using 5.0.1?
What was your comp settings?

Did you try updating your quicktime version and maybe a nice restart?

Have you tried the alternative method? Instead of collecting the files just render to the network share folder using PNG and specify (in the Render Settings) not to render frames that are already rendered.
That should do the trick.
