With Compressor, for stunning results from PAL>NTSC you have to use the optical flow technology in the frame control tab of Compressor. This will actually write the missing frames, and re-write the frames to the correct size. Pick the best settings and take a few days off (unless you can cluster some Macs) The results will compete with the best hardware converters.

How are you connecting your media?
If your media is spread over several drives, your connection bus (fire-wire?) could be clogged.
Test by moving all media to only one non-boot drive.

??? on what other formatted drives would your files from FCP be on?
eg FAT is not a good option.

No free Compressor plug-in demo.
Google Cinemacraft, there was a free watermarked demo which only runs on Windows,
but if you read my post, you can encode using MacDrive, which allows Windows to read
QT files created on your Mac.
Try that, cheaper than the Compressor plug-in.
