Not seeing your project, I can’t say off hand exactly what the problem is.
We have a new Imagineer Forum here at the cow, and there are people who have been using mocha and the other products longer than I have and who may have some insight:

Just to make sure – Are you sure it looks right in Mocha? Have you tested it in mocha with an image or grid?

yes it is. Since they just launched the product they are willing to offer it at a huge discount to get people into it. Obviously, they don’t want to give away the farm, so they offer it to small groups of people – with the goal of getting it into the hands of some users. They did it with After Effects New York as well, but the offer is over, alas.

Actually, I do use stop motion, but with claymation. Everything from the mouse, to the screens, to the red circle that expands to show clicks are painstakingly sculpted by the same team that worked on the original Gumby.

Try using CC Cylinder for the sinus cavity tube, and then perhaps CC Mr. Mercury for the snot.

If you’re rendering from PI with an alpha channel, you’re not going to get your background layer unless particles run over it (and accidentally pick it up).
Exporting from PI with alpha is for the purposes of exporting the particles – not BG images or video – for compositing in another app.
Turn off your BG before rendering in PI, and composite everything in AE.

Just to clarify – The point of the tutorial is to show a complete workflow for using Imagineer Systems Mocha with Adobe After Effects to create a perspective corner pin effect – an effect typically used for sign replacement or compositing video on a computer or television screen.
Even if you’re not using After Effects as your compositing application, I think you’ll still find the lesson extremely useful, as it focuses almost entirely on the use of Mocha.
After Effects users not using Mocha will also find some of the compositing tips at the end very helpful as well.

You can choose File > Export and one of the options is SWF.
Not that I’d recommend it. Better to render uncompressed, and then use a compression program like Squeeze or On2 Flix Pro (or even Flash)to compress as either SWF or FLV. The quality will be much better than if exported from AE.
For preloading – Verticle Moon Lock N’ Load is a great way to load up SWF’s.
However, if you want player controls, unless you have mad flash action script skills, or On2 fLIX Pro (I think), there’s no easy way to have player controls AND a % based preloader – at least not that I know of.
You can create a “Loading…” sort of movie, while also having the video buffer up to a certain percentage, but that percentage can’t be displayed without some serious coding.
