Off hand I think you’re already prepared for the task-
I’m assuming that you already know that you need to get that video converted to a square pixel resolution (like 640×480, or 320 x240) – that PAR of 0.9 needs to be changed to actual square pixels too.
Also, you’ve already delivered flash video for the web – having it play from a flash based website should make no difference in your settings (assuming they’re already good).
You probably want to deliver an FLV, and they will then set up a flash player that can play it.
Obviously your best bet is to use an advanced compression program like Flix Pro or Sorenson Squeeze to deliver the best possible video. They do a much better job of compressing than Flash or your video editor will do.

Unfortunately, this is How AE works. Especially without cropped layers. But even so, it doesn’t select by pixel – or rather it does, but whatever is on top will be selected.
Welcome to the fun world of large and complex compositions.
One thing you can do is lock any layers you don’t plan on manipulating. This will make them unselectable, and then the next one down will be selected when you click (I think).

When you have multiple shapes on shape layer (or many object separated by an alpha channel) turning this on AFTER you have added some puppet points, makes anything outside the mesh invisible.
Also anything not included in the mesh, like some stray pixels will be made invisible as well.

I saw the movie 2 nights ago, and thought about it when I was watching it. It was basically a duplicate layer of the footage with only the brightest points stretching vertically.
Do this:
– duplicate the layer
– give it a levels effect
– increase the Input Black (so that you have almost no light points in there) Don’t be afraid to crank this up rel high – you want it mostly black
– give it a fast blur effect set to vertical only
– set it to the Add transfer modeFor extra points, add an adjustment layer on top of everything, and then play with different color correction effects to tint it greenish.

It’s a common mistake. I made it yesterday, myself. I forgot that one of my clients draws animation frames at 24 FPS instead of 30, and I imported the file with AE’s default 30FPS setting. Watch this video for more info:

Whenever a restart fixes the problem I think it’s probably some sort of weird ram issue. You can always try Edit > Purge > Image cache (or All) to empty out the ram that AE is using. This may help you avoid a restart.
And for renders, go into the preferences and into the secret menu and set it to dump the ram cache every 15 or 30 frames.

I;m not 100% clear on what you are saying. Can you give a step by step?
Start from after you had a completed MOV using the H.264 codec. You opened Flash… and did what?
