I tried the Pen tool, but obviously did something wrong because the pen shape would not adjust to each frame.
you have to Animate the Mask Path for each frame.

You are suffering the Banding problem.

Duplicate Text Edit precomp/layer. You are duplicating wrong composition i.e. Scene-04.
Well true comp duplicator will help you to get out of it.

Just a hit and trial method.
Open the Stem Graphic file in photoshop or any other photo editor. Make a white Dot on the top of the stem and then Motion Track the White Dot(which will be very easy, But make sure Motion blur of stem layer is off and search are is big).
Attach the Tracking data to a Null point and then parent your Flower to the Null object.
Then replace the stem file with the old one.
I have tried it sometimes and it worked fine.
Also try posting the Question to Adobe After Effects Expressions forum as the preset is totally Expression based.
With a little bit tweaking in expressions, someone will get you the write code.

I would be better if you upload a reference of what you exactly want to achieve.
Well, You can use Illustrator to create Vector graphics and then import them in AE for animation.
See the tutorial for using Live Trace in illustrator and import the curves in AE.

I selected all clips in my timeline, Right click> Replace with After Effects Composition.
Now in AE,if I drag the imported PP sequence over the Create A New Composition icon just as you did, I have all the clips in my new composition in a precomp.
Don’t know why they are not appearing in your case.
Also there is no need to put all of them in new comp.
Apply the CC effects on an Adjustment Layer and render the final output from Ppro. No need to render it again from AE. Otherwise whats the use of dynamic link then.

Don’t think there is any way to do so. Animating the brush size is the best way.
is there any way to get rid of the washed out look when there is the lens flare?
Which flare you are referring to? The one which is animating with the stroke or the which comes before your final logo reveals.
You can go for better flares(this will definitely enhance the overall look and feel) pack like Optical Flare from Video copilot and Knoll Light Factory.
