Sometimes bad sync happens when your source audio data rates don’t match the project audio data rate. Try resampling the audio to match the project setting settings, than import the new audio.

Not sure if this’ll help in your situation, but a trick for creating a seamless tile is to drag you image layer onto the Create New Layer Button 4 times, center each of these new layers on each of the four corners of the canvas (with View/Snap enabled).
Next you will repair the cross lines, where the tiles join, by creatively layering other components of your image on top of the four main images. You could try duplicating your main image, a fifth time, and centering on the top layer and erase or clone stamp to blend this centered top layer into your original four tiled layers. Don’t alter the outer edges, as these are your perfect tile seams.
Also, you may need to clone stamp across different layers.

One trick to cut down on the number of points generated from a photo using Live-Trace is to, after expanding, select one of the tiny fragments with the Group Selection Tool and Select/Select/Same Fill Color than Pathfinder/Alt(PC, Mac?)+Add To Shape Area. This will begin joining the fragments.
Repeat this process as much as necessary.
You’ll likely have to still delete some stray points and objects with the Group Selection Tool, to continue to reduce the points in the illustration.
Reducing the number of used colors will help. This process can help to do that as well.

Or maybe, before going into Illustrator you can filter the raster in Photoshop in some creative way, to also help to reduce the amount of colors.

Maybe try, Photoshop File/Scripts/Export Layers To Files might work for you? Or, maybe one of the other scripts.

With Acrobat Pro you can create a multi-page PDF from the batch of resulting images – via the Create PDF button on the menu.

I’ve had unexpected results after rendering when my footage PAR doesn’t match the project. I’d right/control click on the footage in the Project window (Interpret Footage/Pixel Aspect Ratio) and set it to match the project (Project/Project Setting/General).
Or start a new project with a PAR that matches the footage.
If you decide to interpret the footage, use Effects/Distort/Transform to resize it, instead of Effect Controls/Motion.

Maybe, take a look at totaltraining.com. I’ve used their courses for Premiere and After Effects and they are very comprehensive. I cannot speak to the Illustrator videos, but I imagine the quality is the same.

You may need to ‘Save As’ to generate an AI file.

If the unwanted objects are on their own layers, you can highlight the layer in the Layers palette (F7) and delete it by clicking on the trash can on the layer palette. File/Save As.

Or…
Click on the Selection tool (V) or the Group Selection tool from the Tools palette, use to to select and delete the unwanted objects. File/Save As.

Or, to simply hide the objects…
Go to the Layers palette and click on the ‘eye ball’ that corresponds to the desired layers to toggle the Visibility option. If the object is nested within a layer, click the triangle (next to the layer) to expand the layer and expose all of the objects within it. There, you can hide any nested objects. File/Save As.

Arguably, Fractal Interpolation may give you the best result. It works best for photographic images – Not so well for text.
Regardless, it’s recommended not to exceed 300% enlargement in any operation, with any interpolation method. If you need further enlargement, do it in steps.

There’s likely a better solution than this, but…
Could you separate your images into 3 batches/folders:
1-Same size
2-Scale to 3000 Horiz.
3-Scale to 3000 Vert.

Create an appropriate action for each batch?

Not sure if this’ll help, but, could you set your artboard (File/Document Setup) to the size of both of your images. Than, set the crop marks (Object/Crop Area/Make). Than add a stroke, with the Pen Tool, underneath your images along the cut line?

If these are large images, you might need to set up for printing on tiled pages – an additional discussion…
