Keeping as much as possible from the real shot (keying out the sky) will help the realism of your shot. As far as the camera move, depth of field , parallax and all that, you need to make sure that your AE camera matches your real camera and that the elements of the matte painting are set in z space far enough to get the effect you want.

Post a still of the chroma footage with no key. Describe how you’re keying this (what plugin, plugin settings…). This will give us something to work with. The info you gave us does not tell much.

“Stealing” the art is the best way – schools will not give you advanced training but basic and semi advanced stuff. The way you went about it- tutorials- is the cheapest way and best way to try and learn new stuff. If you have the money, find a good creative shop that creates a variety of motion graphics and has several advanced artists, call them to setup a self financed internship and go spend time with them to steal the art from the artist there. Ask questions and watch their way of thinking and developing a project, as well as techniques of doing the motion graphics (storyboarding, pre visualization, element creation and animation/fx).

It’s a combination of hand drawn animation and stop motion animation for the real objects. You can do all the animation and compositing in AE.

Look for tutorials on 2.5D animation in AE. Basically you have a 2d image that has separate 2d layers set in 3d space, away from each other in z space, and then a smooth looping camera move that reveals the depth of the image.

Treat each record being pulled out as a separate shot. Track only what you need and blend in/fade the added gfx at the end of the move in the original footage.

You can use Levels to crush the whites and lighten the shadows with a photo filter to tint all in blue.
Depending on your shot you may need to do some roto and add harsh shadows to some objects to add to the illusion.
