This sounds very strange.
What codec is your source video? Are you sending your sequence directly from FCP? Have you tried transcoding to ProRes before going to MPEG-2? You can do this with “Job Chaining” in Compressor, like described here: https://documentation.apple.com/en/compressor/usermanual/chapter_8_section_3.html
Have you tried actually making a Droplet with your desired settings, and dropping your video file onto the Droplet?
If none of these steps help, I would try a reinstall of Compressor: https://www.digitalrebellion.com/blog/posts/how_to_reinstall_compressor_and_qmaster.html

I had the exact same problem. It turned out to be a WMV file. Once I removed the WMV file from the FCP project, the project file size shrunk from 228MB to 1MB, and I have not had issues getting Final Cut Pro back after hiding it since.

I actually managed to get it right through Apple’s Motion 2.0, with video out set to BMD RGB. It did not work properly in Motion 3 or FCP.
Blackmagic Design had actually never heard of LiveKey being used in conjunction with FCP
before I asked them questions about it, back in February 2008.I would definitely look for an other more reliable solution.

What are your AIFF Encoder settings in iTunes?
Make sure you have the following AIFF Encoder settings:
Sample Rate: 48.000 kHz
Sample Size: 16 bit
Channels: Stereo–
