What are the specs of the motion project?
Do you have field rendering, motion blur and/or frame blending on?
Is your render quality draft, normal or best?I remember way back in the early days of AE, as each advancement came along we would swear we would never have to work a 1/2 or 1/4 resolution ever again. But, of course, we just keep loading on more and more intense effects which causes our slow downs again.
As far as the final render – I have had better luck submitting it through compressor to the local cluster. Sometimes it doesn’t make a bit of difference, but most of the time it is a bit faster. (plus it frees up Motion to do other work)

Could it be GSM radio? (cell phone, nextel, etc…)
You don’t need to be using it for the problem to occur. If the phone gets an update or acquires/changes cell towers this will cause the blips as well. Typically, the phone needs to be fairly close (within 10 ft.).To test, I would capture audio and then turn off your phone and then back on again. The turn on sequence should generate some noise, and you can see if it is the same sound you have experienced in the past.

I don’t have CS5, but I think there should be “tabs” at the top of the comp window when you have more than one document open. You should be able to “rip off” one of the tabs with your mouse to make an independent window of the document. In addition, I believe there is a preference setting related to this as well.

H.264 seems to be the answer. Adjust data rate to achieve end results.

I initially thought you must be doing something wrong, but you are certainly correct! What a bummer. My only suggestion would be to have a text box on in the pasteboard area filled with placeholder text and then copy and paste what you need of it in each instance. Definitely not ideal. Add that to the wishlist:

Though I’ve never used a camera with flash chips – I would assume that you are fine. Just make sure you stick with the Class 4 or higher if you want to shoot HD.

Your “compression” program isn’t just compressing your video for the fun of it. It is a standards conversion as well. You need this in order for a DVD player to be able to read your data and display it on a TV. So because of the standards applied to the DVD spec, your HDV video will ALWAYS get compressed, downrezed, and converted.

This response purposely only addresses one of the three cameras you list. I only looked at the Canon, since you said it has audio inputs and the other do not.
Most of the reviews of the HF M31 say that is really has nothing different from the previous models (HF20 & HF200). So obviously because they are not the current model they will be cheaper. The HF20 has 32GB internally and it doesn’t look as though you can replace or add more. The HF200 comes with 0 memory, but you can get whatever you want and can expand more as you need.
So, from the information that you provided, I would choose the Canon HF200.
