You should be able to daisy chain your drives without worring about dropped frames.
The best investment I got was Wiebetech’s ComboDock. It allows me to hook up bare IDE Hard Drives via FW 800. I also have the SATA adapter to hook up SATA drives to it.
I also just picked a 120GB SATA on-the-go bus powered FW 800 OWC for $175.

It’s easy as 1, 2, 3. My current FCS 1 is set up that way on My MBPro. I have an external HD with all the extras on it.
When you install, you have the option install only what you want.
All the extra templates are located in Library/Application Support. Live Type, STP and DVD SP have their own folders. My Motion templates are located in users/shared/motion.

Do a google search on third party plug-ins for FCP. Only you can determine what “best” is. I use Boris Red, BCC, CGM, CHV, 55mm, Joe’s, and Nattress. Each has its own purpose.
FCP 6 does not offer anything more.
For you, I would suggest Boris Red or BCC from Boris. I think Digital Juice products would be good for you too.
One thing to keep in mind, do not over use filters just because you have them.

Sounds like timecode breaks. Did you set the date and time on your camera? If not, do it.
