I don’t recall whether the build fails, no buttons work, some buttons don’t work, or the results are unpredictable. Encore can’t tell which button applies to which part of the frame, so can’t assign each button and link correctly.

The hit area of a button, and therefore the “button” is not just the visible areas of the button, it is the rectangle that includes all elements in the button group – highlights and other.
So if Encore shows you red overlapping rectangles in the menu viewer, you have overlap that needs to be fixed.
You can put some “button” elements outside button groups (usually lower layers in photoshop if not the background itself), and these do not contribute to button overlap. But the highlights must be in the button group.

Yes, create in After effects. If DVD, export as mpeg2-dvd. This will create an m2v. Import to Encore as asset. Add as motion background to menu. Keep your button highlights from the menu, but delete the actual video thumbnail layer from the menu. Then link the buttons as usual.

The Encore “feature” of making animated thumbnails is limited to pulling video from the timeline it references. However, by setting the chapter poster frame, you can get the video for each chapter to come from anywhere on the timeline.
When you make your own thumbnail content, you must create a motion background with the thumbnails in it.

Don’t do it that way. Make sure the new file name is different. Then use “replace asset.”

CC does not interfere with your CS6 Encore install, unless there is some other problem. Mac updates may.
If Encore CS6 in cloud install asks for serial number (or any cloud application for that matter):

AE no longer has mpeg export, so you export from AE to AME.
