The flicker is caused entirely by the noise in your source channels (typically the red when your problem is hair). The only solution is to denoise your footage with something like Neat Video.
Problem noise is pretty much inevitable when shooting with a DSLR.

Of course, if you don’t have 3D groups you could always make a master group for your entire project and put everything inside it.
If you then make a Clone of that group, you can retime it using either the Retime Behaviors or by keyframing the Timing controls for the group.

Draw around the keyframes using the Transform Keyframes Tool (highlighted in blue) and then you can adjust the resulting bounding box to resize the animation.

Yes, you’re right in your guesses as to premultiplication in Adobe and Apple respectively.
If you’re interested in the technical background, I did a couple of tutorials on the underlying maths of premultiplication which explain the differences:

So the next thing to do is change the alpha interpretation. Right-click on the clip in the Premiere browser, choose Modify/Interpret Footage and change the premultiplication.
