Check first that the frames you are MotionBlurring are not themselves corrupted to start – you might need to Purge All Memory or something to see that otherwise AE might just return to you whatever is currently in that buffer

Actually since Twixtor V4, if you simply drop your movie in comp1 with sound and set twixtor to 100% speed then drop comp1 in comp2, and apply time remapping to comp1 layer in comp2, Twixtor will change the speed and AE will change the pitch so your sound will be retimed as well if you like.

Shake plugins must be compiled for their version, you cannot copy it from a Shake version to another. If it works in 3.5, means you have a version for Shake 3.5.
