I think it’s a great idea Jonny. Very simple.
No need to have someone move somewhere in shot with a clapper and cameras reframe. Many cameras don’t have a timecode input these days (I suspect your hard drive camera may be in this situation). The duration of flash means it will only occupy one frame, but yes if you stop one or both cameras you’ll need to fire the flash again.
If both cameras are recording though audio Walter,s solution means you can sync anywhere though without re-firing the flash.

Which version of the Canon plug in did you get CE1110X or the newer CE1120X?
The specs on the download page say CE1120X requires OS 10.6 (Snow Leopard).

I’d been using the Canon Plug in successfully on a MacPro Quad with OS 10.5 and FCP 7.When I later installed it in on my MacBook Pro (OS 10.5 and FCP 6) it didn’t show up.
After deleting the FCP preferences on the MacBook Pro, using Preference Manager, it showed up and functioned perfectly.

I don’t think the SanDiskFW800 or Lexar FW800 card readers are available anymore. Online shops seem to have them marked as “out of stock” or “no longer available”.

Use the “Info” button to left of LCD and two below “Menu” to select the display that shows all your settings. When you press the record button all info except the record time and frame size setting will vanish.

Use Cinema Tools to conform the 60fps to 24fps and then bring it in to FCP. This will create slo mo without losing frames.
Not sure what’ll happen to the quality of your 1280 x 720 when it’s expanded to 1920 x 1080 in FCP timeline though.Cinematographer, Steadicam Operator, Final Cut Pro Post Production.

It really is best to do a full clean install on a new drive to ensure optimum performance.
This way you also have your old drive that can be re-installed if your new install encounters problems. In fact with a Mac Tower you could install this drive in another bay in the computer and select it as the boot drive in system preferences.

You could use PluralEyes with your 5D material on separate time line (audio and video) to sync it to other cameras by matching the audio waveforms.
Once synced just set in and points or delete shots from the 5D.
