Sorry for the troubles. Not sure if this is a practical solution for you but have you tried modifying the timecode of your clips that are not being interpreted correctly via Modify> Timecode?
I’m not seeing any open issues with files from the EX1. Can you provide a sample file for us to look at?

Sounds like you found a good solution, in the future you also may want to take a look at Adobe Prelude. You can ingest entire movie clips or a selected portion of the movie clips (partial ingest). You can also transcode the selected movie clips using more than one encoding option.

Thanks for the info Simon. I was able to reproduce your issue. This does appear to be an Adobe issue. I will pass the info along.
Thankfully there does appear to be quite a few workarounds for this issue. As you mentioned, crop, scale or mask. Also if you create a gap clip via the position tool at the start of the sequence. That also will preserve the alpha channel. I’m not sure why Solid Gray and a few other generators are causing the alpha channel not to come through in Premiere as many other generators do.
Can you tell me your workflow going from FCPX to Premiere? Hopefully some of the workarounds will keep you going for now.

Sorry if I’m misunderstanding you but here’s a link to a video of the few examples I think would cover your workflow. Please review and let me know if I’m missing it. If so, I’d love to see a screen recording of the specific issue you’re experiencing. I do agree that sometimes the video moves around a bit when trying to move the audio into a specific track. Placing a marker or lining up the CTI to the edit helps keep it in place.

In the screen recording I run through these steps:
Example #1
Adding video and audio to an existing track.
Example #2
Adding video to an existing track and creating a new audio track for the audio portion.
Example #3
Creating a new video and audio track as well as deciding where I want the audio portion to rest. When the video portion of the clip lies above the desired video track, press and hold Shift. Continue holding shift, and drag downward past the bar separating video and audio tracks. When the audio portion of the clip lies above the desired audio track, release the mouse and release Shift. You can do the opposite for controlling where you want the video to rest.

– Can you tell me the exact generator to use in FCPX? I tried with some but didn’t see the issue.
