In Deck Control you can use easy setups (top of the preferences window)to choose for example BlackMagic PAL-10 bit. Then Control+K starts capturing, no need to have tape deck, just input signal.
You have to make your own transcoding preset in Encore. File>Transcode>Edit Project Transcode Presets, then choose one of the presets and in Summary section click “video” and change field order Lower to Upper. Click OK and give new name to your preset.
I tried it as well. Almost same results as you. I got 11 frames extra when I went to Combustion 4. But what was most interesting, when I had burnt in timecode in the video there really were 11 extra frames!! I tried also Commotion and Quicktime player but they didn’t see those extra frames.

For uncompressed work I normally use tga-sequence, it is uncompressed and it plays realtime in Premiere Pro in Blackmagic projects. If you have to make little corrections to your After Effect composition you only have to rerender part of composition not all.
Yes you understood correctly. Do you have digital inputs in your NTSC monitor? Cheapest 295 USD Decklink doesn’t have analog video output at all, only SDI (digital) outputs. Decklink Pro has analog composite and component output.
