Here are a few suggestions:
First, select your FCP Sequence … Right click … Send to “Soundtrack Pro Multitrack Project”
Now you have a few options that may suit your needs:
You can export a mix-down (as WAV), or individual files representing each track (as WAV). You can also export the entire sequence including the video using the Export to Compressor option. Just use a custom preset that shares the sequence video attributes, and set the audio attributes accordingly.

If you send your sequence over to STP as a Multitrack Project, edit, and then export back to FCP …
* The original sequence will still be available in your FCP Project bin
* A new sequence is created that includes the edited audio as well as the original tracks muted in the timeline.

A few things with regards to Log and Transfer:
Your camera requires USB interfacing, not firewire ;). In fact to the best of my knowledge all AVCHD cameras use USB connectivity. You can also use a USB card reader.
As far as Log and Transfer/ProRes Transcoding – this all takes place within the Log and Transfer window. There is no direct interaction with Compressor.
Open Gear Pulldown (top-middle of UI) for transcode Preferences. Set your ProRes version here. You can manually add volumes using the top left Add Volume button. That’s about it.

I just tested this. If I’m inaccurate, please correct me.
The Log and Transfer Preference that sets the ingest version of ProRes remains static until the user alters it. So, if you initially Log and Transfer using Proxy, then Edit, Media Manage … Create Offline with the new Sequence set accordingly … Batch Capture, and then “Re-import all offline items in Selection”, the reconnected clips are still going to be Proxy versions because of the current setting in the Log and Transfer window. I can confirm this is true.
The way around it is before you Media Manage and re-connect, manually open the Log and Transfer window and edit the ingest setting to Prores 422 or whatever. So now after Batch Capturing and Re-Importing, the new clips will be in the proper format.
As I said, I just tried this, and it works well as I explained. Am I on track?

I’ve done this, but on a very small scale. So keep that in mind:
Log and Transfer your footage using PR Proxy to transcode. Build your sequences and edit. Now Log and Transfer once again, this time using PR 422 to transcode. Make sure you tag using a clear naming convention (Proxy vs. 422).
Now dupe the project sequences, and reconnect the clips in the new sequences to the 422 versions.
As I said, this may not work for you based on the amount of footage that you will be dealing with. But as noted, this workflow works well for me.

I have the same camera. Log and Transfer works fine here with camera structured folders dragged from the card to any drive.
Are you pointing to the top level of the file structure (the folder dragged from the card), or the subfolder within it that contains the .mts files? You need to point to the top level folder, not sub folders or sub folder content.
Also, make sure you format your cards in the camera and not in a reader.
