.mov as a wrapper is passing away at Apples insistence.
Many folks have already found alternatives and most software producers have been dropping it for some time.

VLC will happily play an MXF wrapped file so MXF should b fine. I can’t believe many folks don’t have VLC or can get it for free.

MP4 wrappers still seem to be used for some files like H264 but I’m not sure how long MP4 will exist as its based on QT.

Remote editing of secure content is possible. I’ve used it before but it’s not ideal.
You need a fast low latency connection and then the whole NLE is driven over a VPN connection. Twin screens and no local outputs except audio. So no 3rd monitor.
So it can work.

It should be faster to have one source and a second target drive.
Otherwise all I/O is through the one interface.

Keeping media on a separate drive is valuable as it helps avoid fragmentation on your OS drive.
Storage of User settings and projects on separate drives is just about protection should a drive fail.
A partitioned drive doesn’t really offer that much protection in case of failure any way as its the same physical drive.
So user settings can easily be backed up to an external memory stick or the cloud. Good working practice Shoukd have you backing up projects externally as well.
So it’s just media you need to keep separate so you can manage it without interfering with your OS drive.

When AMA linking in the destination bin drop down is bin based on folder that let’s you AMA at a higher folder level and it will create bins based on the folder structure.
They all have to be the same AMA plugin type I think.
And I presume you have selected the mount as card option at the top that shows the card structure as clips.
Re the Resolve export issue why not just trim a copy of the Resolve timeline to the In Out and then just export the whole of that timeline. But that’s a Resolve issue.

Writing multicore/thread code isn’t easy.
Typically for video it’s often done by processing multiple frames in parallel but with long GOP content that’s not easy to do as following frames are based on current ones.
It is possible but not easy and Adobe have decided its not worth the effort.
You will find with frame based media it works much better but that’s because it’s easier to code.

Classic or I call it legacy import is a hang over from before AMA linking. Imported files don’t conform as well as linked files and as Shane said AMA linking is continually evolving and improving. Legacy import hasn’t changed in 15 years.

What file system (format) is the destination drive?
I suspect you output H264 maybe exceeding the max file size if your drive is FAT32
