while burning, some files may got currupted, so Please remove all the files from //AuthorScriptHDMVSessions/ folder.

Yes, Encore will create two copies in DVD, if you use same video clip in two timelines.

This may be memory related issue.
Please restart you system and try again. -
There are two ways to get the Default menu templates –
1.
Copy your default menu templates under
/Application/Adobe Encore CS5/
Default menu templates folder name should be “Library”
After copying default menu templates if you launch encore then you will see all the templates in library panel.
2.
copy your default menu templates on any location
launch encore
Go To Encore Menu – Preferences — Media option
Set the Library content location and you will get your default menu templates. -
If a gap between two subtitle clips is less than 3-4 frames then this error appears.
The gap between two subtitle clip should be more than 3-4 frames in blu ray. -
you are trying this on Encore CS4 or CS5?
Are you trying this in a DVD or Blu ray project? What asset you are using?
There was an issue on Windows7 with Encore CS4. If the sleep mode is on and system goes in sleep mode then the transcoding pause on windows7. -

can you please check problematic subtitles in monitor window?
If the subtitles goes beyond safe area then those will not display on Blu ray player.
Please see the screenshot below-If this is not the case then please upload your subtitle script.
I will analyze and let you know. -
If your any subtitle clip starts in first chapter and ends in second chapter and if you select second chapter then you will face this problem.
Could you please upload your project screenshot(Timeline screenshot) or record your project and upload on this site? This will help to resolve this issue. -

Can you please check the movie bitrate?
If the bitrate is more than 36 mbps then subtitle will not come.Thanks,
