    Just use the HD presets as they come with AE, so for HD 720 you need 1280 x 720 pixels, square pixel aspect. What format you use merely depends on what you’re going to do with it later on, but assuming you wanna achieve smooth playback on a computer, you should use H.264, Xvid, DivX or similar MPEG-4 based CoDecs. I would do the final compression in external tools such as VirtualDub (you have much more options there) and export only a mildly compressed clip from AE.

    Huh? Encore does not support HD authoring (and how should it, since neither the BDR nor HD-DVD specs are “nailed”) and if you just want a DivX clip on a disc, use Nero or whatever. Should you refer to uncompressed output, that can be easily done using a proper output module (the default one should be AVI uncompressed anyway on a Windows system).

    Nope, AE 6.5 render engine won’t read AE 7 projects. you need to go thru the re-install process, as painful as it may be. You should however be able to maintain all third party plugins if you choose to install the new render engine into the old directory.

    Try to play with your colors. Encore will make your colors “video safe” which results in color shifts. This is a technical thing inherent to all video. You can sometimes achieve the same result by using slightly different colors that are in the safe range (16 – 235 per channel for 8 bit RGB for instance)

    I think you are confusing things. DVDs always use MPEG-II which offers far less effective compression than DivX or WMV. Encore will always transcode such formats back to MPEG-II. If you want to burn a data disc, just use Nero or other burning tools.

    The thumbnails need to be embedded manually. as of yet there is no function in AE for that, Adobe uses a dedicated tool for this. Maybe in the next version.
