With video production you don’t want to rely on things that work most of the time, you want the best tried and true methods of a workflow. So much is at stake. But we all learn the hard way, myself included.
Did you delete the clip from the cameras menu or from the finder or Log and transfer?
But it is almost impossible to tell you what went wrong.

that is so wrong, camera is fully manual in video (can also be fully or partially auto)

Why, HD SDI, HDMI, XLR in puts, built in ND filters, HD quality LCD with waveform and other scopes. Focus assist. larger form factor, more control over the recording. The list goes on.
Most importantly these sensors are made for video and not stills. They are huge in size, less pixels is a very good thing. No line skipping to get down to 1920×1080. They are not for everyone because of the price but they are far superior in their function and image. This does not render DSLR useless and out of date. Everything has its place.

PPRo and Avid have newer versions out. They are a step ahead on certain things. There will be a new FCP next year, we have to wait and see what they come out with. But if PPro better fits your workflow, then use it.

This is just flat not wrong. NTSC (720×480) is always lower first, always.54.97? no such thing, but if you mean 59.94, that is the way HD states it, you do not want to be in HD anywhere. You are starting is SD, and ending with SD, HD should not be anywhere in your workflow.
Your entire workflow is lower first.

I won’t be “figuring it out” I would be returning the camera ASAP, get a new one before the shoot.

They just announced another Super35 camera, NXCAM, will be priced more like the Panny AF100. There is room and reason for all these cameras, options are a good thing. I would love the F3 but I would probably have to go with the AF100 because of price alone. Then of course you still need a ton of accessories.

My guess is the camera. But take a look at the front of the lens as you are moving the f-stop setting, you should be able to see the aperture change. In normal still mode (not live view) the aperture will always be wide open.
If you can find a buddy with a canon camera you can test the lens on his camera and their lens on your camera and it would help to figure out which is the problem.

Also never do a Log and Transfer from the cards, especially in the camera. The cards need to be backed up, Which is so much faster anyway. You can use P2CMS to check the clips and then you move on.
Without understand the workflow these cards are troublesome. You have to do it the P2 way but once you learn it is it pretty smooth.
