It doesn’t matter if it’s going into a Powerpoint presentation.
You only need to worry about PAL versus NTSC if you’re sending something for broadcast or playback through a VHS or DVD player, or Beta or Digibeta or someother tape based playback, because the hardware that plays it back (beta machine, VHS player, etc…) can probably only playback PAL or NTSC. A computer doesn’t care.
Think of it this way–if it mattered to the computer, there would be youtubeNTSC and youtubePAL and youtubeSECAM sites. Thankfully, there isn’t!

Not inconvenient at all. This is why Avid has the best media management of any NLE on the planet. As long as your media is in the corresponding OMFI MediaFiles folder or MXF folder, it’s online and Avid can track it. If it’s offline, it’s because it’s been deleted or someone renamed one of your two folders. Change those back and you’re back online.
Avid handles the media management portion, so all you have to do is organize your footage in your project. I definitely prefer it to Premiere or Edius or FCP’s method of putting media all over the place and hoping you don’t change a folder or filename to throw it all offline. Too easy to throw something offline, and too hard to reconnect and share media with other editors.

1) When I export to Sorenson, with the final product going to the web, I export to Square Pixels. This way, a circle will look like a circle on my computer screen. If I’m going to DVD, though, I keep it same as source – 720 x 480 non-square. I haven’t had problems with this.
2) If you’re 720 x 480 non-square in Avid, export a quicktime reference to AE (or same as source if AE is on another system), then make sure After Effects properly interprets it. Should be 720 x 480, .9 (Non-square, or 1.2 if widescreen), and lower field first. Render out to 720×480, lower field first, .9 (or 1.2 if widescreen anamorphic).
2.1) If you’re rendering out of AE for Sorenson and your final deliver will square pixels (say, the Web), I would make a 720×540 or 640×480 comp, drop my final AE comp into there, and size to fit. Render to square pixels.
3) Not sure what you mean. Which app?

Hmmm. Your post is a little vague, so we’ll probably need more info to really help.
This info would help:
How fast is the hard drive (5400, 7200, 10K)? Is it SATA? IDE? How full is the drive? Is all your media on this drive, with none on your system drive? What resolution is the media you’re trying to play back? Is the audio sample rate the same as your project sample rate? How many layers are you trying to play? Any effects? If there are effects, are they rendered?
I’m guessing the drive is too full, it’s not fast enough, or it’s a combination of the resolution you’re trying to play back and the speed of the drive.

There is a 2GB limit on AVI exports from Avid. Why? Not sure. Last I heard it’s because of the type of AVI Avid can export, which was originally subject to a 2GB limit for some reason.
The best way to get around this is to export a Quicktime and take it to a computer with Sorenson or ProCoder or another compression/conversion program and convert the quicktime to an AVI there. If you have one of these programs installed on your Avid just export a Quicktime Reference, then convert it.

There was a version of XPress DV that didn’t have a dongle, but I can’t remember which one. What version did you buy? Have you called Avid to see if you should have a dongle?

Have you set up your ports for Avid? You need to select your firewire port on OHCI, I think (not in front of a system). That way Avid will know where to look for the deck.

Very likely. Xpress Pro isn’t qualified to run on Vista. You’ll need to downgrade to XP Pro 32bit, or upgrade your Xpress Pro to Media Composer 3.0 ($495 upgrade) to use Vista, and it requires Vista Business, I believe.

I believe Premiere is avi based, but it can take a Quicktime. It will just have to render it to play in realtime.
