Use synchronized scale, position and rotation animation with overshoot in 3D on per-character basis. You can find detailed information on overshoot expressions in Dan’s Motionscript site.

My suggestions would be to split the animation into three parts by duplicating the precomp in project panel and manually keyframing the rotation for the beginning acceleration and ending deceleration, then placing the three appropriately on the timeline. Main trick is to match the rotation angle and speed at the join points.

For the cut-off issue, you can precomp the layer (leaving all attributes) and then adjust the precomp dimensions to be larger.

You can do it if you add Illustrator to the mix.
1) Export from InDesign as PDF
2) Open PDF in Illustrator, export as Photoshop in such color format that allows exporting with layers and preserving text editability, (generally CMYK)
3) Open in Photoshop, convert to RGB, retaining layers, save
4) Import to AE (I guess you already know the required settings and what to do from here)

The brand designer should have made both RGB and CMYK version for logos, especially since they’ve specified the exact colors. So, in all likelihood the correct-colored RGB file already exists. It is another matter whether the client knows where it is stored. One place you can also check is the website of the client, if they are a larger company they may well have the print and web logos in the press section of their site.

Almost always, especially with animation.
If dealing with really long footage, I sometimes settle for 95% quality jpeg compression. But always keep the option to go lossless if it turns out (in color correction and grading) that this becomes a problem in some scene.

I would suspect the embedded raster images as well. They may be very large despite what size they have been scaled to in Illustrator (Illustrator file size with and without the images may give some clue to it), and I don’t think AE does any optimization on them. You would be better off figuring out the largest size you need them at in your AE project and resizing the embedded raster images to that resolution (or, more likely 2X that resolution, that way you have some room to play with and antialiasing will work better).
If you are not planning on using extremely closeups of the illustrations with continuous rasterization on, you can also convert the entire thing to one flat image in Photoshop.

I think you can nest the existing timeline (excluding the last shot), create a new timeline in the same project at the correct resolution, bring the nested comp into it and enlarge it.
