I assume you made sure that the track headers were not left Selected?
Ctrl+Shift+A unselects all. -
You should also know that Vegas Pro 12 itself had quite a few free updates with a lot of fixes after build 563. Build 770 was the last one.

AFAIK, High Profile would give greater quality at the same bitrate, but Main Profile is less complex.
My BDs are 1920×1080, so I go with the default Level setting as well as with the default Profile setting. -

I seem to remember that Vegas Pro can only create an ac3 Pro file when DVD A Pro is on your machine.
I’ve always had both installed and no problems with ac3 Pro files.
Movie Studio Platinum does not show the ac3 Pro option even if you have DVD A Pro. -
From Help > Setting project properties (Video):
“Some file formats allow you to associate a video rendering quality setting with a custom rendering template. Final rendering template settings override the Full-resolution rendering quality setting in the Project Properties dialog.“ -
Rick,
click the “?” in the Template Settings window to see the SCS reasonings on the various settings including “Prioritize quality over speed” and “Video quality”.
Read also the bit on “Full-resolution rendering quality” in Help > Setting Project Properties > Video. -

this “confusion” comes from the fact that the Studio versions don’t have the “professional” ac-3 pro encoder that the Pro versions have.
That’s why DVD A Studio has limited audio options for BD. -
Use (in your DVD A Studio 5) Make Blu-ray Disc > Prepare. The Review Message List > Optimize… will advise you of the recompressions. 10-second test projects are enough to tell you what happens.
It will recompress my *.ac3 file from MSP 12.
And get a BD-RE to avoid wasting blanks in testing. -
John, the OP is asking “what audio format for Blu-ray.”
He has (MS Platinum 12 and) DVD Architect Studio. It does not recompress (the *.w64 render) in the OP’s case.From the thread linked above in my post.

Yea, I missed that… I had the project set to DVD. You’re correct that DVD Architect Studio only allows PCM audio for Blu-ray.) -
Would resetting the software to default settings and preferences help?
