To the best of my knowledge, that is normal behavior for the ref monitor in that release.

Are any/all of them MP3 files? I would render out WAV files using Audition and replace the MP3’s in the sequence if you see a correlation between failure to play correctly and MP3’s.

This is just a wild guess. Is the file segment you get always around 4GB? Are the drives you are rendering to NTFS file system drives? If it has an older FAT file system, these may have a 4GB file size limit.

Here’s the big thing about Media Browser (to me anyway).
When I am using P2 media, media from SD cards, etc., Media Browser immediately recognizes the file structure and just gives me the clips. This is also very important for any shoots where shots became spanned over more than one media card. Media Browser understand spanned clips and gives you the single, combined clip. No pokery-jiggery putting them all together.
Media Browser also pulls the audio tracks together for me on media like P2, where audio is in separate files.
I am sure others will chime in. I used to use the CTRL+I shortcut and bring things into the bin via the Windows interface. I routinely pull everything through Media Browser now.
That said, I can understand how your situation would create issues for you. Did you copy over your media – with the complete original file structure – to your media storage?

Mata, much also depends on effects you may be using. If you are adding noise reduction, for example, or image stabilization, these can greatly increase render times.
I am also unsure if your video card is supported, If not, this limits you to software rendering. Someone else may add information on this possible issue.
If you have “Use Maximum Render Quality” selected in your render output settings, this will also increase render times. If nothing is getting resized (for example, 1920×1080 rendered to 1280×720) you may not need this at all.
If you have dynamically linked After Effects comps in the timeline, these may also take some time to render, depending on the comp.

Michael, we need more information. What resolution, file type, export settings on your graphics? What about the Premiere Pro timeline you are placing them in?
Is it supposed to be interlaced or progressive? Are you seeing the issue on both computer and TV screens?
What is your deliverable supposed to be?

Not a Mac user here. What I have read is that Sierra is not supported by Adobe apps at this time.

The MOV file should be no problem at all.
When you say embedded TC, do you mean a visible time code in the lower third screen. Should it represent the TC of individual shots, or over all TC for a sequence? How does the composer plan to reference it?

You will want to look at reducing not just pixel count (size) but bitrate as well.
You will run into a limit eventually where what you consider a good file size may not provide what you consider satisfactory picture quality. Reduce bitrate until you hit that subjective picture quality limit, then bump the bitrate back up a little.
