I agree with Michael. I’ve never heard this happen with FCP. It’s got to be an external issue. Two channels being 180 degrees out of phase would be totally unacceptable in any audio device (unless it was a switched option as on a console strip).

I always Export a self-contained QT Using Current Settings then bring that file into Compressor, BitVice or Squeeze to make the final encode. IMHO it’s best to avoid using QuickTime Conversion.

When you use Compressor to make the Pro Res file set the Audio settings in the Encoder tab of Compressor’s Inspector to PCM Linear, 48kHz, 16 or 24 bit. That’s what all professional NLEs expect to see. Setting the audio otherwise invites all sorts of not-so-good results, particularly, when encoding your final H.264.

Playing QTs at the size and data rate you’re making won’t always play well. If your drives aren’t fast enough or the directory is messy, that might cause the jerkiness. As a test, try encoding a smaller frame size like 640×360 and don’t use a high data rate. If that plays well then your problems may stem from slow drives.

There’s a lot of discussion about this if you search. IMHO you’d do better with a used MacPro than a new Macbook Pro. The MacPro will offer much better/flexible expansion options.

I’m not clear about your export/encoding workflow . If you’re not, I suggest you first Export a self-contained QT using Current Settings. Then bring that file into Compressor and use it to encode the H.264. Sending to Compressor or Using QT Conversion can introduce problems.

Do you have any gaps between video clips in your timeline? If you do and you haven’t filled them with slug, those gaps can introduce a sync problem.
