I’m not exactly sure why you aren’t creating shapes correctly. Being that you are new to AE, I’m going to suggest you take a look at these TUTORIALS by Andrew Devis. Jump right to the shape one, perhaps you have missed a simple step(though what it is, eludes me).
If after watching the tutorials, you don’t figure out what it is, report back and we’ll see what we can figure out.

Track mattes are the way to go with something like this. I would use paint strokes either bought or made and use them to fill in pre-cut out layers.

A screen shot would be helpful to see if you have accidentally turned something on or off, but the first thing I would check is to see if you have the Region of Interest(ROI)enabled. It’s below your comp window and the icon looks like a picture-in-picture graphic.

Stabilize your footage and then precomp it, then in your final comp add the motion tracking.

Mocha Planar tracker, came bundled with CS5 and you can now launch it from within AE if you have CS6.

You could look at these scripts at AE Scripts. That’s part of a bundle, but they also sell each one individually.

As far as getting them both to respond to a camera, don’t use the shatter camera system. Create a camera for the composition and change Shatter -> Camera System from “Camera Position” to “Comp Camera”. Enable 3D for the Non-shatter layer. They should match perfectly.
Course I don’t see why you need to do this over 2 layers, but to each his own.
