    RGB + Alpha
    Millions of Colors +
    The ‘plus’ is important.

2 things you can check. In your Quicktime 7 preferences, make sure Enable Final Cut Studio Color Compatibility is checked.
In FCP User Preferences, Editing Tab, set the Imported Stills/RGB Video Gamma Level to 2.22.
And if you’re using FC Studio 3, there’s really no good reason to continue rendering to the Animation codec. ProRes 4444 has greater bit depth, a lower data rate, and is supported by FCP’s Unlimited RT playback.

Couldn’t you precompose it, and apply and animate the mask in the precomp? Or, use the Range Selector with an Opacity Animator in the main comp?

In that case, you’ll most likely want to set the Alpha Channel type to Straight rather than Premultiplied.

You need to render with a codec that supports an alpha channel (Animation, ProRes 4444,.tiff sequence, etc.)
And in the Output Module set Channels to RGB + Alpha, Depth – Millions of Colors +.
Were you specifically asked for an alpha channel? Usually that’s only necessary for something like lower thirds, as better compositing results will be achieved in AE than in an NLE.

Dave’s right, if your comp contains any SD video or bitmapped graphics from Photoshop or whatnot. If it’s all graphics created in AE, the layers will scale uniformly without a loss in quality.

That sounds a bit odd. In any case I recommend the Scale Composition script. It’s located in File > Scripts.

I think Trapcode Particular might be your best bet. Not a particle man myself, but that’s my 2 cent guess.

In the Project Panel, control-click on the file and choose Interpret Footage > Main…

At the bottom of this dialog you can set the number of loops.
