I don’t get why AE is deinterlacing your footage if you aren’t asking it to. Never seen that. What is your source?

I doubt that somebody will answer this. If you want to learn the software read the manual and find tutorials online. Not a quick fix.

This was resolved with the CS3 rollout… Time to upgrade! 🙂

Plugins will not do a perfect job. I have instant HD and I must say that every time I use it on footage that I initially produced I go back and rebuild everything in hd.
Make a new hd comp. Drop your sd comp in there. You might be able to precompose some stuff and tick the collapse transformation switch. other things you might need to rebuild from scratch. might take a really long time but will look better in the end.

Compressor does quite a nifty job at deinterlacing footage as well…

As Paul stated, I don’t trust AE for compression as well. I render out lossless and then compress in other software. I work in short form (2:30 or less generally) and it depends on the footage and how they want to view it.
If stuff is going to FTP for viewing I use compressor and H.264 encode everything.
If stuff needs to be emailed I use visualhub and make .mp4’s.
