Special effects in a documentary depends upon the kind of documentary… but, in general… special effects are seldom used in documentaries except for text animation.
What is the subject matter of the documentary?

First, a good tip would be to try and post this question on a site that is documentary related… you’ll probably get a better response… but, more than likely you will be able to search the documentary posting based forum for your answer.
Secondly, I would suggest you NOT use After Effects for your documentary editing. You should use an editing program and not a compositing program like After Effects.

Liquid 7.2 with all the free plug-ins is waaay more punch than 6.0… in fact, it wasn’t until CS3 did Adobe’s PP play catch up in NLE terms. Of course, the downside to Liquid is that it is not linked to compositing software as Adobe (…which is a big advantage for Adobe).
Also, Liquid is being replaced by a “nexgen” product sometime this year. My guess it will be a multi-track version of Studio with much of what AVID’s MC offers but without networking capability.
I believe I just saw an offer to upgrade from any previous version of Liquid to 7.2 for about 69 dollars (which is a steal!!!). My guess is they are trying to get some more Liquid uses so that when Nexgen comes out later this year they can charge for an upgrade to what is probably a modified version of Avid MC (…but, priced more like Adobe products).
Now… back to your problem…. as Mike pointed out… your problem is likely a codec comflict with Adobe. I ALWAYS try and work with the most common Adobe native codecs (even if I have to convert)… and, I NEVER mix different video file formats in the same project. This seems to cause a lot of issues that only seem to pop up late into the project and as it becomes more complicated.

Well, …I still use Avid/Pinnacle liquid for my editor because it is so much more stable than most editing softwares I have used (which includes Adobe PP). As far as more “punch and power” of PP over Liquid, I am not sure that is true (assuming you were using Liquid 7.2). Actually, I find them almost equal in ability with liquid having some slight advantages (with stability being a big advantage).
Your system resources appear more than capable… but, my guess is there is some driver conflicts and/or software issues with CS4 and your new machine.

If you want a true 3D look, then you will need to build the text in a 3D software application. Or, (depending upon how you built the original text – such as Adobe Illustrator or Adobe Photoshop)… you might be able to use Zaxwerks>
If you want the “apperance” of 3D (not true 3D), there are a few work arounds in AE. You can do a search of this site and find the tutorials. The best one in the group is problably Maltannoon’s 3D extrusion tutorial.

Without using a green screen background to key the footage… you certainly are making your project harder than you should.
But… if you must go the rotoscoping direction. The best software to use may be Imagineer’s Mocha (full version…not the AE plug-in version)… but, a lot depends upon how you shoot the footage… if you plan it right you might be able to do the rotoscoping with AE or a less expensive rotoscoping software.
No matter the choice of software you use to help you with your rotoscoping… rotoscoping is going to be more time consuming and difficult than using a properly set up green/blue screen as the method to achieve the results you are looking for.
In fact, depending upon the character’s movements, rotoscoping may be too difficult to achieve silhouettes that are useable… for example, rotoscoping leg movements can be very difficult and hair can be almost impossible to rotoscope.
Bottom line, rotoscoping dancing people (specially with leg movements and hair included in the frames) will be a VERY difficult process even for a very experienced rotoscoping specialist. I would seriously rethink the idea of not using a green/blue screen keying process.

Tracking and corner pinning is the key…
…however, this may or may not be easy… lot depends upon how you setup the original shot of the moving truck.
If you intend on using a real life tracking in a city… well, you will most likely run into a lot of issues that will prevent you from tracking properly. A solution would be to use Imagineers Mocha to do the tracking and corner pinning… or, you could set up a canned shot of the moving truck and hope that works.
Shooting shots for tracking purposes takes a lot of planning and proper planning requires some knowledge of tracking limitations of your software… which means you need to know how to track using your software under different filming conditions before you will know how to shoot a tracking shot.
Learn to track first using different filming samples before you try to set up a canned tracking shot. The better your tracking software, the easier the canned tracking shot will be (i.e., less work and better results).
