Have you tried loading the audio clip into the source monitor and then doing an Insert or Overwrite edit with the four audio channels targeted in the Sequence tracks? Sometimes I’ve had to approach it with a different method to get Premiere to cooperate.

Yes, it is in the Premiere CC export settings too. It will use the Sequence timecode if you are exporting from the timeline window. It will use the clip timecode if you are exporting from the Source window.
I do not know if audio export files such as .wav. or .aif carry the timecode information.

In Media Encoder CC, under the export settings, there is an Effects Tab. Select the Effects Tab and scroll down through the options there you’ll find Timecode Overlay.

I don’t see flickering, but I do see banding in the sky area. This can be caused by your color correction trying to reign in the levels. Skies are very difficult due to the subtle gradation of brightness and color.
Some ways to combat banding is to use a graduated blur on the sky or adding noise/grain to the banding area. Also, using a graduated neutral density filter when shooting will help.

Was the audio filter a plug-in? If so, re-install and re-authorize it.
If it is a Premiere or Audition filter it may have become corrupt. Unintstall Premiere or Audition and re-instal them to restore the filter collection.

We are all still here. We feel your pain. We’ve all had projects go south. Learn from it and go on.
Low light, dark video is hard to recover. Basically, there is no information there to get back. Pushing up the blacks will always bring out the noise. You’re not doing anything wrong, that’s just the way video is. Noise reduction will help some, but again it can only do so much. Plus, noise reduction is a very processor intensive procedure, it will always take longer than regular color correction renders.
