If you need to export ProRes, first do a transcode (or video mixdown) of your sequence to ProRes _inside_ Media Composer, then export Same As Source.

If you do a Custom export in MC, you are using the QT encoder, and you will then be using either the Apple H264 QT codec or the Apple ProRes QT codec, both of which are notorious for gamma shifts and automatic black level corrections. The codec as used inside MC works fine. Also, it will be much faster than using the old and slow QT engine to transcode.

From a 1080/59.94i HD project. with the raste set to 1440×1080, click File->Export->Options, choose Op1A, follow the settings.

What Michael says. No subfolders for OMFI MediaFiles. I’ve had folders with 15,000 files in them, but you don’t want to have to rebuild the media database for such a folder. Also, the OS will become very slow when opening folders like that.

It’s going to look weird because effectively the footage was shot with a very fast shutter (seeing how it was 180fps). You’ll need to add motion blur to match the look of regular footage.
AFAIK, Cinema Tools only works on QT files, not MXF.

That too is incorrect. The version you got from Avid would include a serial number and Boris allows you to use that serial number for an upgrade.
