That makes things harder. I know Matrox gets involved with field order during capture and maybe in the project settings and export as well. I don’t use Matrox, and that is one of the reasons why.
File>Interpret Footage will tell you how Pr sees the field order. However, that may or may not be accurate because Matrox is involved.
You can find out the sequence settings by going to Sequence>Sequence Settings.
The important thing is to maintain the field order from capture all the way through export. If you don’t, then you get the symptoms that you have described.

So if you are keeping your footage interlaced all the way from ingestion through export and then through transcoding, and you are showing it on an interlaced display device, there shouldn’t be any interlacing artifacts.
Are you seeing combing of edges, or are you seeing jumpy, jerky footage like you would get from reversed field order?
Either way, try exporting an intermediate file from AE instead of using DL, and then use that file as the background video for your motion menu. Does anything change?

OK, then on what display device are you viewing the burned disc?
Also, you should trace your workflow all the way back to importing the footage (images?) into AE. How is the footage interpreted in AE? What are the comp settings? Are you exporting via the Render Queue in AE or are you using Dynamic Link? What are the Render Queue settings?

Most likely En is still using the old asset in some way. There are a couple of possibilities as to why. Did you ever transcode the Pr asset in En, either through trying to build the disc or by performing a “Transcode Now” operation? If so, then En is still using the transcoded version of the old asset. Use File>Revert to Original to tell En to stop using the transcoded version.
Did you export from Pr and use the same name for the exported file that you had used before? That’s a bad organizational idea, and may ultimately cause fatal errors in Encore. Export a new file from Pr and then go into En and use the File>Replace Asset command to make En use the new asset. I think Replace Asset was available in 1.5, but if not, then just delete the asset from its timeline and put the new one in its place.
