Did you export them from AE with an alpha channel? If so, was it straight or premultiplied?

On my system, PPro sacrifices smooth video playback to keep the audio going. If you have conformed audio in use in the project, that may affect the audio playback. You could try:
1. Change the Playback Settings so that RT playback doesn’t occur on the desktop.
2. Close all your monitors and use the spacebar to start and stop timeline playback.
3. Poke out all of the video track eyeballs so that only the audio plays back.
4. Load your audio clip into the source monitor so that only the waveform is displayed.Any, all or none of these may work for you.

Or, you can use the Project>Unlink Media command in PPro 1.5 (it’s called Make Offline in PPro 2.0). It will make the current asset show up in the Project window as offline. Once it’s offline, you can relink it to the new media.

1. Alt+Click the audio portion of the clip to select just the audio.
2. Go to Clip>Audio Options>Render and Replace.Premiere will render just the new audio portion that resulted from setting a new IN and promptly display the waveform.

The OP apparently wanted to combine several assets that were exported from Edit* into one asset in Premiere for use in Encore. Encore 2.0 lets you combine multiple assets in a single timeline so that you can skip an import/export step in Premiere.

If you have Encore 2.0 then you can add the individual exported Discreet assets to a single timeline. This feature is unavailable in Encore 1.x.
Failing that, try the Quicktime Animation codec at Best quality. If that’s still too big, then try a DV codec (MainConcept makes a good one). If that’s too much compression (about 5:1 and using 4:1:1 color sampling) then an upgraded workstation is probably your only option.

What version of Encore are you using?
When you see the two Chapter Ones, is the first frame of the asset black? You may be seeing where Encore marks a poster frame for the chapter. It will do this automatically if the first frame of the asset is black and the first bright frame is within 5 seconds of the first frame of the asset.
The navigation issue may be caused by the use of overrides. Are you linking to the videos from the same menu or the same menu button (or even a duplicate of a menu button that you already had on the menu)? Make sure any and all overrides are set to “Not Set”. Then preview your disc navigation again.
