Are you exporting an SD clip? Then this is perfectly normal. Simply open it in Quicktime player, and set it’s dimensions to 1024*576 for PAL or 864*486 for NTSC under the Video track settings (Command-J), then save it again. During export the anamorphic setting does not get written to the Quicktime file. The same happens for example when rendering out movies from AfterEffects.

Yeah, problem is that the question is not why this happens, but how the bad transitions got into the timeline the first place. That is the part I still was not able to figure out.

Besides a hardware conflict or board placement problem (which Matt is referring to) it also could be that your media drive is very full or fragmented.. This usually also can result in lower drive speeds and therefore to realtime playback problems. Have you checked your media drive with Apple DiskUtilty lately?

The “Clean Program” always has been 100% reliable to me, and I use it very very often. So personally I think there is no reason not to use it.
The Transition disappearing problem happened to me also some times; usually this is because there is a problem somewhere in the timeline, like a “bad cut” or transition. Problem is that I still haven´t found a way to reproduce this problem, in other words I don´t have an idea how these bad cuts find their way into a timeline. Once it is there, the app gets confused about its transitions/cut points, and therefore sometimes accidentally removes or adds transitions or cuts when moving clips. Personally this happens very rarely to us; problem is that as long as there is no way to reproduce the steps leading to such a bad cut, finding the reason for it and fixing it is pretty hard.
There were some additional situations where this could happen on V7, and some have been fixed; but obviously there is still a situation when this can happen.

Both for Media 100 and for Final Cut Studio 2 you need to convert the footage before you can edit it. I would do a quick conversion in Compressor of your selected takes, e.g. to ProRes. Then work from there. If you need to do heavy compositing or colorcorrection, you could also try to use the native file in AfterEffects. Not sure if they will work there nicely, though.

You are correct. The Mac already has a graphics card which is more than enough for Media 100 and FCP. You “only” need a I/O card or box to get your video in and out of your system.

My advice, if you are really going HD sooner or later: get Media 100 Suite (maybe even the trial only), and get a I/O card like something from the Blackmagic line (if you want it cheap), Matrox MXO2 (portable) or a Kona card from Aja (which are said to be more robust and which are better integrated into Media 100). Check which Inputs and outputs you need and decide on this ground. Plus, you also can use these cards with FCP, Premiere and other apps, but if you know Media 100 you will be up and running with the new version in minutes.

The P6000 boards cannot be used with Intel Macs;one reason is that the V8 app is PPC only, and when running a PPC app on an Intel Mac (under Rosetta) hardware access is restricted. Plus, you would need a PCI-Express to PCI chassis, which probably is not cheap to get the hardware connected at all.
You could easily upgrade to a Kona-, Matrox- or Blackmagic-based Media 100 system, though, depending on what Inputs and outputs you need. All your timelines and media files will work with the new systems easily. Or you could use the software-only version if you are working with disc-based sources or FireWire connections only.

I think V13 supported the Kona 6.0.x drivers.

If you have a Kona card (as I think I remember), install the “NDD” drivers for your card. This driver does not include the Video Desktop support (using the Kona as a 3rd computer monitor), since this is not compatible with e.g. Color.
