I agree with Cassius that it appears your screen animation from AE was either rendered incorrectly or read incorrectly by Motion. It could be as simple as an incorrect fields setting, which is what it appears to be to me. I don’t use Motion but try changing the fields setting for your screen animation clip and see if that fixes it. If not, if you can provide more info about your render settings from AE and your import settings in Motion that would be helpful.

Pre-comping the layers is the way I usually work and for me it’s a pretty good workflow. Since the CTI (current time indicator) syncs with the pre-comp time, if you want to make an edit to the layers in the pre-comp you can just hit the Enter key on the number pad to jump into the pre-comp, make your edit and then Ctrl/Cmd+W to close the pre-comp and you’re back in the main comp. I also use layer markers a lot to mark edit points in the pre-comp (Shift + 0-9). If you want to “un-preCompose” the layers at some point so they’re back in main comp there’s a script for that called, not surprisingly, Un-PreCompose. There’s also a script I really like called re: Pre-compose that lets you pre-compose with the option of trimming the pre-comp to the layer’s duration.
BUT, there’s a plugin called GM_FoldLayers that is being developed by GoodMotion that will let you put your layers into folders or groups similar to photoshop. There was a Beta release last year but it has disappeared and links to the download now point to a page on the apparently newly remodeled GoodMotion site with a note “A new version of GM FoldLayers will be released soon. This will be announced in our blog.” Check out VinhSon Nguyen’s review to see how it works. Looks promising!

Probably the easiest way is to use the Corner Pin effect in AE. Just google “mocha after effects corner pin tutorial” and/or “mocha after effects screen replacement tutorial” and you’ll find a bunch of info on how to do that. I’ve done it a few times and once you know how it’s really pretty quick and easy and the results are usually really good.

Yes, Mocha does a great job tracking planar surfaces like the windows. If you have CS6 you could use the camera tracker to get a solve of the camera movement and then use that to match the position of the text to the camera movement, then manually keyframe the text moving along the rail. I’m not sure I understand what you’re trying to do but is the layer with the path and stroke the same size as the map layer? If it’s the size of the comp (your “viewing area”) then when you move the layer you would see the edges of the layer cut off since they don’t extend beyond the comp edges. If that’s not the problem could you post a screenshot or provide some more details?

I don’t know of a way to do replace layers based on audio amplitude but there are some scripts that will do some of the work for you. Trapcode Sound Keys may also be useful to you since it lets you pick certain frequencies instead of just the overall amplitude.

I’m not sure how you have this set up but I would suggest pre-composing your bottle with the particles and then just animating the position of the pre-comp.
