I am having a similar issue and I have a 10,000 rpm velociraptor and also a WD black 7200. I get the same issue regardless if I use the WD as my scratch disc or not.

Also, this used to work just fine for me and now it is not. I am stumped.

Oh, and I just discovered that selecting FLV crashes Premiere Pro. However, if I select FLV after I select F4V it will not crash and render the FLV. Seriously, something got messed up and I do not know what or how.

Now I am having issues rendering AVI. I cannot get any AVI to render correctly, uncompressed or otherwise. The files are either really slow with the sound way out of sync or they have that along with discoloration. I will keep trying, but I am quite baffled.

I am using CS4 and I have the latest version of Quicktime 7.6.6

I dont recall when this latest version came out, but I was using Quicktime before and CS4 and it worked fine.

Well I am trying to just render a portion of the timeline, so I am shortening the work area bar. Can that not be done with this?

Yeah, the solution is to convert the files. (Unfortunately)
What David says is correct. My issue is that AE doesn’t work well with the raw footage from my camera. I imagine part of your issue is the same.

I tried separating the fields and that did not work any better, so I assume I will just have to transcode the footage into another format. I know that uncompressed AVI looks just about as good as the original, but I also find that I get those results with h.264blu-ray or mpeg2 blur ray (m2v) I never heard anyone recommend those and I was wondering why.

I have read that many use QT with the animation or PNG codec, but I can tell a difference visually with them. Formats like FLV or F4V may look the same as the original, but I might be loosing subtle colors that are helpful with effects.

Which files do you (or anyone else) recommend I transcode to and why?

Right, I guess I meant interframe compression. I get the interlaced and intralaced thing confused. My fault. Thank you for your response though!
