I am very interested in learning more about the motion-tracking/stabilization you mentioned. After reviewing the link you sent me I am not sure it is applicable to solve my particular problem however. Maybe I can describe my problem and you can tell me if this tool is suited for my task.
In the process of digitizing the inter-positive of this animation the frames move slightly (left-right/up-down). All frames are the same size, but the ‘center’ of the frame is never the identical to the previous, causing the image to ‘float around’ or drift within the canvas/composition. I have printed each frame with an optical registry system (which remains uniform) to ensure that I can align the frames visually.

especially as the image ‘shakes’ left to right at 00:15.

Yes I require being able to manipulate all frames independently, so I don’t think that importing as an ‘image sequence’ will work (even though that is what it is). The issue being registry, the ‘center’ of the frame varying from frame to frame (not to mention issue like rotation)
I am not on my AE station at the moment but I was hoping for some clarity on your statement:
“You can drop them all into a composition”
I tried that at first by “selecting all” then drag + drop into the timeline. In FCP this would create a sequential numerical sequence in a single track/layer. In AE it creates a separate layer for each frame at the same timespace as all the rest. Can you walk me through the keystrokes in more detail for your plan-of-attack? I am not sure I grasped the concept as described.

OK I should really restate the question. Forget anything i mentioned about vertical profiles etc. b/c the same thing would happen when importing a .psd file into a standard video format. Working with a vertical profile IS NOT the problem.
So my question is:
How do I get a .psd it import into a timeline, at the PSD(s) native size and not have it be scaled/skewed.

Well like I said, I am only working with the files in their native orientation as an intermediate. I figure that doing a 90 degree rotation ONCE to a completed video file is a lot better then doing it 8000 times to individual .psd files.

Yeah I think we are putting the cart before the horse. What I am looking for is an intermediate FCP interface to work with the animation in its native orientation. After that, getting it to the final shell is not my problem.
My problem is getting the frames into the a vertical sequence without it scaling the .psd into some weird (and seemingly arbitrary) aspect.
What I need is a way to import .psd into my timeline w/out FCP deciding it needs to scale them.

1) That is a very complicated question, but the long and the sort of it is that this is the actual analogue frame size of the inter-positive.
2) Screens and Monitors
3) Unknown at the moment. I will probably archive in a prores 422 or an uncompressed 10-bit.

Your answers depend on what your expected output will be of course.
Yes your time-line should probably be at 24fps since that is what the original footage is in.
You should probably create a sequence preset just for this task. Use the existing Prores 422 24p 48 preset, duplicate it it, then go in and edit the frame size to custom and set it to 720×540.
