Can’t answer myself, different configuration.
We’ve see this issue come up often enough for there to be a good base of answers. Try searching google because the questions come up on other FCP forums, too.
If you figure it out, know that if you run two cards with a display attached to both of them, FCP will NOT run a bunch of FxPlugs that are available from Motion. You will get a red “fialed to render” screen in the canvas.bogiesan

But we’d have to ask, “Why? What software are you moving these clips into that requires white premultiplied alphas?”
Running a script in After Effects probably would not be very difficult.

Yar, I see that on certain longer clips.
Flip is kind of a miniature application. It sucks in wmv and converts it to be visible in Quicktime. That’s not an instant process. You should see that on longer clips only, shorter clips are imported and processed too quickly for the import window to be triggered.bogiesan

This may sound elitist but I’m just trying to save you from a project that has only a 50-50 of failure.
You do NOT want to buy an editing application and then learn it for a single project. It would be easier for you to edit in AE (with all of its limitations) than to learn how to use FCE (just to find out it’s not as powerful as you need) or FCP in time for you to satisfy your client’s needs.
How long did it take you to understand AE? A couple of months? Maybe a year or two (maybe six or ten years like me?) Both FCE and FCP are deep, complex, and tricky.
Hire an experienced editor, even if you lose a bit of money on the deal. But that’s not likely if you include the capital you were going to invest in software you don’t want nor the time you would require to come up to speed, 40-60 hours, that you could not bill.

When you export, your sequence is flattened to a single video track and two audio tracks. They should be in sync. If they’re not, they are being processed in the timeline or exported at different rates. While there are many reasons things drift, they’re always user issues, simple misunderstandings in how sequence time, which is absolute, relates to frame rates and sampling rates, which can be modified upstream during ingestion, in the timeline, or downstream on export.
If you can calculate the exact number of frames of offset at, say, 10 minutes, you can expect to get some help on debugging your situation.
but it’s still really hard for us to know what you have done wrong without knowing exactly what you’ve done at every step. That’s much easier for you to attempt to debug on your own.bogiesan

fourth: Lowered expectations.Both of those spots probably had crews of ten to forty people on the graphics and animation side working with the director and art director from the beginning. Attempting to emulate high end craft with neither knowledge nor resources is compensated for only by having time and respect for your partners.

Render is not the same as export. You want to render the project to a simple but adequate Quicktime format like DV and then export the DV file to FLV or H264.

This is a well known disaster around here. Lots of newbies open up After Effects and explore a 3D particle system with ballistics and fractals for the first time against a deadline.
The process of learning to apply the ballistics backwards is not covered in the tutorial Brian pointed you to. That’s another long topic, learning how to predict how Shatter will perform running backwards.
We wish you luck but I think most of us used Shatter on twenty or more projects before we got friendly with it. It’s what we call a “complicated filter.”
