Sorry, this is the first time I’ve seen this error with Compressor. Anything with “tree” in it suggests to me a fundamental OS issue but that XML reference has me puzzled. Can only offer up that you run disk utility to repair permissions (can’t hurt) and may be run Disk Repair from your Mac’s installation disks.
I truly hope someone else has better advice or experience with this error.

You’ve probably got handfull of conflicting prefs and registration files. sorry, I am not familiar with the Apple doco you’re using but you may want to search carefully for any and all files FCP leaves sprinkled around and delete them. Everything. Tedious.
You may be forced into a complete reinstallation of your entire hard drive contents. Sad, but possible. I’d suggest you find a suitable backup application that can create a bootable copy of yoru system drive’s contents, just to be on the safe side.

The early problems with Cannot Submit Batch were network related because Compressor thought it had Qmaster babies out there in the clouds. Unplug your ethernet and FW and try it again. Sometimes works.

On some systems, yes. On others, no improvements were made or realized.
There is no guarantee at all that new software will solve anything if you have hidden hardware issues. Some problems can only be cured with scorched earth reformatting and total rebuilds.

There’s really no way for us to know without looking over your shoulder. Could be a hundred different things but the most likely cause that comes to mind is one single piece of bad media, most likely a bad Photoshop file,

Yes, FCP’s effects processing order is whacky.
You will need to nest one or more layers and dissolve between the nests.
Or pre-render a couple layers and their effects, export the rendered movie and then import the rendered movie. Do not import the render file, FCP’s terribly flawed render management will likely drop it sooner or later.bogiesan

This will not be the case in a few more months, I suspect. All of the new revs will be tweaked to take advantage of the new architecture offered by Tiger/G5/advanced GPUs.
Your example is not entirely accurate. The history of proprietary systems is paved with stories of new releases that totally obsolete all previous systems; Media 100 comes to mind. Recall when Macintosh moved from Nubus to PCI.
You stay current if your profession demands it, cost of doing business. If you do not need to update, you can save your money. Indeed, FCP5 is NOT worth the upgrade price unless you absolutely require its dubious features.
We’re all going to be in the same boat soon. The new Intel Macintosh will make all of us dinosaurs within a few years.
