I’ll assume you’re on a Mac:
In order to create flv’s you’ll need an encoder, the best IMO Episode from http://www.flip4mac.com.
You don’t need to get the Flash application to encode to the Flash but it will also do the job, just not as well as Episode.
Have a look around the Adobe site, there’s a bunch of useful stuff like this:

Leave them as Media 100 clips. They’ll play in Quicktime as long as you have the codec installed. You might save a bit of space transcoding to something like H.264 but it’s unlikely to be worth the time and effort unless you want to make the clips totally portable.

Windows media player on the PC probably has ‘Repeat’ set to ‘on’. Turn it on and of with ‘ctrl-T’.

I’d use H.264 and AAC audio.
The exact settings will depend on the length of the clips and or the maximum file size you’ll be able to work with (given bandwidth contraints etc)but ultimatley the quality your client needs and expects.Easiest way to to export from FCP as a Quicktime movie.

You are ‘slightly’ ahead of the curve here, there are a number of things that Adobe needs to iron out before we’ll know how, what and where we should be encoding H.264 for Flash. For example the file extension will be .f4v, not .flv. An that was only announced in the last couple of weeks.
Suffice to say, Squeeze will need an update before it’s going to be ready to do the job for you.It maybe a good idea in the interim to experiment with H.264 encodes just so you are more familiar.

Most probable reasons for jaggies are:
Lousy codec/heavy compression.
Bad deinterlacing
Bad or incorrect scaling.
Mixing up square and non-sqaure pixel formats (as you may have done)What was the sequence in FCP set to? DV?

Looks like Flash to me, plus the pages menus are swf.

Use MPEGStreamclip to demux the audio and video and import them individually into FCP.
