What settings did you use to render out of AE?
It may be worth double checking your RAM preview settings as well.
I assume when you refer to PAL that the clips are 720×576, what sort of datarate are they at?

What methods and settings are you using to Render them out.
It’s worth remembering that although AE has some superb video processing tools, it’s not the best solution for use as a transcoder

(Sorry, missed Craig post before posting this:)
The Mac can easily handle and create either MPEG-4 type. Usually you just choose ‘MPEG-4’ rather than H.264 (which is MPEG-4 part 10).
You can perform this in any Quicktime aware application whether it’s Quicktime Pro or compressor or FCP. Start from one of the presets in any of the applications and it should be fine.

Reducing the frame rate was something I used to do back in the days of dial-up. I’ve not needed to do it or advised anyone to do it for years (even for 3G streaming delivery to cell phones 5 years ago).
Halving the frame rate typically reduces the datarate by only 30%, if that, and as Craig pointed out, halving the frame rate gives the codec a much harder job to do in the temporal domain and I’ve found usually has a pretty big hit on quality quality. With FLV I find making sure that the frame size is DIV 16 on both axis to be most important, something most people/services seem to forget.__________________________________________________________________

Ideally make sure each side has a dimension divisible by 16.
Less ideal is to make them divisible by 8
Even less ideal is divisible by 4

Did you try upping both the max & min bitrate on the VBR settings?
Rule of thumb:
If you have the space on the DVD to transcode ata high bitrate using CBR then do so, however if you need to make the most efficient use of space then you’ll need to use VBR.
